When ordering a 30.000 euro car I wouldn't worry too much about a 1000 euro difference in trade-in personally. Just go to another Renault dealer, show'em your Peugeot quote and they will probably offer you the same.

Besides that there are a couple of other features to base your decision on:

307cc:
- Longer wheelbase
- Sportier (read: harsher) ride
- Front windscreen comes too far back (bump your head!)
- Slightly less windnoise
- Standard active roll-over bars
- Slightly more living space in the rear seat
- Full size spare tire
- Flimsy armrests on frontseats, no center console

Megane CC:
- More comfortable ride
- Beter living space in the front
- Better visibility to the rear
- Keyless drive (handsfree version rules!)
- Slightly more windnoise
- Glass roof
- Speed limiter
- Tire pressure monitor
- Fixed armrest/center console
- Optional Xenon headlamps
- Optional fold-out navigation
- No spare tire (will fit though!)

That leaves the last factor: looks

Besides being a more electronically advanced car I definately like the way the Megane CC looks a WHOLE lot better than the Peugeot's. The design, especially the rear part of the car is much more balanced and pleasing to the eye. I also like the interior of the Megane better. But that's all a matter of personal taste of course.

Good luck on deciding and make sure you take enough time to consider. It's a lot of money if you choose the wrong car.... ;)
