This first episode made me think that it might be a God vs. Satan thing. Jacob being God/Jesus and the other guy/smoke monster being Satan. The guy said he wanted to go home, maybe Satan wanting to come back to Heaven, but he had to kill Jacob/Jesus in order to do so.
