There are some differences. The Astroseries for Stratagus is an attempt to make a better and more stable product, and it has some improved features, like some improvements about the nukes that can be equipped on the capital starships. The "Space" tileset is now complete. There are some new extra neutral units. And due to the growing Stratagus community, Astroseries for Stratagus will probably face many bug fixes and improvements in the future. The FC version will not.
