They were never really 'friends' per se. They were rivals in school, rivals in the world of pilots, and he was the superior of the two. Niwa already said that she gave her daughter to Yuki the day before graduation so that he would take her somewhere safe, where she would not have to grow up in Hael'Yule. Anytime she asks where her daughter is, Yuki will not respond. She is currently under the impression that he killed the child, but he has always sort of been her protector- so she is still with him. Seeing him kill Kaze reinforced the theory that her daughter is dead, but honestly speaking, Niwa couldn't survive on her own.
