Where was your son baptized? On post or on the economy?
If he was baptized on post - contact the nearest base chaplain and explain to them what you need - they would be able to help you faster. I am a military (ret) spouse and am not sure if they keep these records, but I would think so. What denomination? Does the minister understand this was done overseas?
I hope you can get what you need.

If he was baptised in a church off base, he'll have to contact that parish directly to ask for a copy of the certificate. You would need to know the exact name of the parish to find the address. The correspondence will more than likely have to be done in German. I would also suggest to send it certified or something similar. And be prepared for it to take quite a while as such things usually take there time in Germany (bureaucracy etc).
I hope you don't mind my asking, what happened to the original that would have been given to you and your wife at the time of the baptism?

Good luck
