I think you've zeroed in on the major reason why Mulder and Scully only take the shippiness so far (well, other than being at the mercy of an evil, noromo shippertorturer TV producer!). . .it's the "a bird in the hand is worth two in the bush theory". They both want a more romantic, less platonic relationship. But what they have now. . .the friendship, the professional camraderie, etc., means so much to both of them that they're scared of "messing it up" by shifting to a different type of relationship.
