That comment confused me too. I had the exact same thoughts as you did.
But I was curious...just how did Mulder & Scully get beat up at the end? Did they fight each other? Did they fight someone else? Maybe the other pair of agents were also there and the male agent and Mulder got into it, and the female agent and Scully got into it? Things that make you go hmmmmmm.
