Scully was definitely against Fowley and was afraid of her undue influence over Mulder. Scully wasn't aware quite how influenced Mulder was becoming. If Scully had seen Mulder's 'dreams/brain changed fantasies' in Biogenesis, she might have been very upset. Or she had seen Fowley kissing Mulder before persuading him to join the Syndicate.... well, she might have felt even more murderous towards Fowley...
