Well, in my postep fanfic the reason you suggested (that Scully wasn't feeling well) is EXACTLY why Mulder was in the office by himself when Skinner, Krycek and Marnita first walked in!
In my fanfic, I also had them getting married during the mysterious two day lapse between leaving Oregon and returning to F.B.I. headquarters. While the may not have really gotten married, I *DO* think there his something significant about the fact that after they left Oregon, the episode picks up two days later. I mean, really now. . .their careers are on the line, they're investigating a case that seems to be on the verge of providing positive proof of extraterrestrial life, people are being abducted right and left and it only takes about four hours to fly from Oregon to Washington, D.C.
Did they just decide to take a "personal day" in the midst of all this to do their laundry and catch up on their grocery shopping?
