I was thinking that too. Superbaby was in there for more than to just show that Theresa was a mommy. It was 1) to foreshadow Scully's gasp! pregnancy and 2) to hint at how that baby and how Scully's baby came about.
I like the idea of the baby being like Gibson. That fits. Plus, then there'd be no frustration over trying to figure out why the baby's crying. Mulder and Mulder Jr. (can't believe I'm writing this either) would have a psychic connection, telling Mulder whether it's a diaper cry or a hungry cry.
