I re-watched the scene 10 times...they were not holding hands:-( She took his hand to lead him into the pew, but when it showed them walking toward the Bishop, they were not. It LOOKED like they were b/c of the way Mulder was walking slightly in front of Scully, but you can see that they are not when they stop. Besides...they WERE going to go arrest someone...I don't think they would consider hand holding appropriate at that point, even if they are involved (which they had better be).
