I remember when he said that. Which ep was that? Closure?

Somehow it's different when Mulder does it. Not that time, he was wrong but earlier like in Colony when he left and told her it was his problem and not hers to worry about. Things have changed now and they both are at least trying to act like they share each other's burdens and shouldn't ever be left out of the equation. Mulder was wrong to say he'd investigate on his own but I think he knows that. He doesn't want her to act as stubborn and stupid as he does! I think he feels hurt tht she dosn't trust him where the CSM is concernd. he's told her never to trust him and was surprised to think she could be duped by the CSM and not listen to his advice.
Or maybe he felt they've gone past the big secret keeping sage. He's said he'll do things on his own but he doesn't lie and keep big secrets from her.

They need to work together on everything to succeed. No division which gives their enemies a chance to slip in and do some damage.

The ova thing was quite awhile ago. I think things have changed now. He's reacting to how he feels their relationship should be now. They are each other's touchstones after all! :-)

I think it ws DRH's post down below you were referring to.
