The extreme level of hostility that Daniel's daughter levels at Scully would seem to suggest that they did, indeed, have an affair.

In fact, the daughter kept talking about about "the damage" that Scully had done to the family. I don't think two people merely contemplating an affair causes damage that a daughter of the house would be so aware of. Scully said that she left so that the family could get themselves back together. Again, mere contemplation does not wreak the kind of destruction to a family that these people seem to be talking about, that would necesitate those kinds of step.

Furthermore, the daughter talks about how Scully just took off and left "the mess that she made" (or words to that effect) behind and never took responsibility for her actions. Again, to me, that only suggests an actual, physical affair.

Not only that, but Daniel and his wife divorced after a painful attempt at a reconciliation which occurred after Scully left. Emotional infidelity, while perhaps humiliating, generally does not result in a divorce IN AND OF ITSELF. By that I mean that for a divorce to occur - especially between people who were married long enough to have a child of the age of the daughter (she looked about Scully's age, give or take) - after the revelation of such an emotional infidelity, there would have to be other factors involved, I would think, such as past physical infidelity, long time estrangement, etc. Again, in such an instance, why would the daughter be so hostile to Scully, when she would have perhaps been, at most, the proverbial straw. The daughter was hardly a child at the time of the affair and one would assume that she would have the maturity to understand what's what and to not blame Scully unnecesarily.

And here's my final point about the daughter's hostility - Scully did not once defend herself, say "get over it, it was nothing" or anything else of the sort. She acted, in fact, as though she was embarressed. While at the end she may have said that she regretted nothing in her life, I think she meant that because all her actions had led her to her partnership with Mulder - take that last one as you will!
