I think what's important here is that Mulder is finally free. He's willing to accept this version as "true" and move on with his life.
There have been hints all through the series, but most strongly this season, that Mulder has kind of put his life on hold to hunt for Samantha. Now that he's satisified he knows what happened to her, he can concentrate on other aspects of his life. Like, maybe, a wife and children of his own. Gee. . .wonder if he knows anyone who's also longing for a "normal life". . .a house, a dog, a kids, etc?
