Yes, I'm thrilled to finally have *official* confirimation of this!! To me it was a very obvious fact from "all things" onward (you could tell Mulder was naked in the bed when Scully was getting dressed in his bathroom and we'd seen him wearing pajamas bottoms in several previous eps; there can be only *one* reason why a man who normally wears pajamas to bed would choose to sleep naked on a night he has company!) but I'm glad to not have to "debate" it with my noromo brother any more.
Maybe in the next movie (if there actually is one; see my comment about this on the General Discussion board) we can actually see them in bed together??? I don't want or need anything particularly racy - the movie can still be PG-13, rather than R-rated - I'd just like to see them lying beside each other, talking. . .and maybe a kiss when they're not fully clothed and standing up, the way all their previous kisses (even the dream sequence kiss in "Triangle") have been!
