We have only speculated at the number of BH before Without. It wasn't until this ep. that we were given some sort of an answer to this question. My theory on the BH is that they are a third alien race (in the Unnatural, the BH turned into a big Grey Alien). The little greys seem to be a race and the rebels a third.

I thought the two pilots were both BHs in Red and Black. Also, it was a BH who crashed his ship in the arctic (I don't recall the name of the ep.) In Jose Chung's ep. the so-called alien pilot turned out to be a dead human in a fake alien suit. Anyhow, his partner said that they dressed this way when they picked up people. I guess the pilots we have seen are a variety of beings some of which can fly a space craft well and some who just need UFO driving lessons!

I don't think the faceless rebels are BHs as the rebels are mutilated to protect themselves against the black oil stuff but that doesn't mean that the BH can shape shift into looking like a faceless rebel. I am intrigued by the BH technology which is so crude. The chair that they have Mulder in looks like a torture device out of the Dark Ages! I wonder what its actual purpose is other than to confine Mulder.
