For all JD knows, he is not going to have any future interaction with Scully, after this Mulder manhunt. He doesn't know her and may not ever be given a chance to get to know her. What I mean to say is: He didn't worry about starting out gently or trying to protect any future relationship they might have. He worked on the basis that she had been M's partner for a long time and would most likely not talk, no matter how he went about it. She was a potential witness and he went for an approach that he thought most likely to produce results. As I said in my first post, I think he realised very quickly that his technique had backfired. Scully is not a soft touch or someone he can trick into revealing all. So, first point to Scully, definitely.
