The cat who saved Mulder (rather than Scully) in Agua Mala
The dogs and wolf in Alpha
Big Blue and/or the alligator in Quagmire
I think there were some horses in a myth ep?
The raven in Chimera
The snakes in Signs and Wonders
The cockroaches in WOTC
The cat in Fresh Bones

What else? I'm sure there's more!
