According to posts on the OS there's going to be a Lone Gunmen ep coming up that may tie up some loose ends on their series.

I sure hope they also are in the series finale. They need the whole gang back together. As for their fictional activities, I would think that they'd be keeping tabs on Mulder but maybe Scully was afraid to tell them too.
