I never even thought of this until you posted this. Sure Scully was being treated brutally or whatever, but I think it has nothing to do with her being a woman. I think the theme of this episode was stated very clearly at the end by Scully and Doggett. She needs to trust him and not run off. The reason she was in so much trouble is not because she's a woman, but because she ditched Doggett.

Ditching people always is a bad thing. There is safety in numbers! That's why when Mulder ditches Scully he ends up getting attacked by the Alien Bounty Hunter in the arctic (or wherever he was).

Scully needs to realize, and I think she did in this episode, that just because Mulder isn't around doesn't mean that she can do everything by herself. Sure she'd *rather* take Mulder with her to Utah, but he's not there. For the safety of herself and of her baby, she needs to rely on her resources, including Doggett.
