I think that Scully's reaction to Boggs in regards to Mulder had a lot to do with what had just happened with her father. She hadn't had much time to deal with the loss of one of the most important people in her life, and she was already faced with the possible loss of another. I always thought that Mulder's injury wasn't that serious, Scully just couldn't see it through what she was going through.

One of the most important things about this episode was Scully thinking paranormally apart from Mulder. This is one of the few instances when their roles switch and it's Mulder telling her that she's crazy for believing. The fact that Scully was believing in something paranormal with no help from Mulder, to me, showed just how independent she really was. She wasn't going to believe in the paranormal because Mulder said so, and she wasn't going to *not* believe in the paranormal because Mulder said so. She was going to believe what she believed, no matter what. That's part of what makes me love Scully so much.
