the most likely explanation is that Ellen and her family no longer live in the D.C. area. We don't *KNOW* that Scully hasn't seen her in the past six years. After all, although it's fairly obvious that Mulder and Scully don't have much of a life outside work, presumably there are a few things they do that just aren't shown.
For instance, I'd assume Mulder saw his mother sometime during seasons five and/or six, even though she didn't actually appear on the show during that time period. I'd also assume Scully has seen her brother Charles at least once at some point during the last six-and-a-half years, despite the fact that he's never been on an ep of "XF".
