Yeah, he was pregnant once. He was women on several different occasions, as well as people of various races and ages. I remember the one you're talking about, det; it was one of the better eps.
There's a really good fanfic -- don't remember the name, but it's easy to find under the "crossovers" listings at Gossamer -- that has Sam leaping into Mulder's life and "fixing" things between him and Scully.
