Yes they can play in an MTE each year - just not the same one in consecutive years - and unless something has changed, a team can play 28 regular season games and a 3 game MTE or 29 games and a 2 game MTE.

Do most teams schedule the maximum number of games? It seems like the small conferences like the MAAC could use some of those games as big money games

99.9% of the time yes. Why wouldn't they? There are some odd glitches from time to time - like UB bailing on the Canisius game last year leaving Canisius one game short of the max. But it should never happen.
