The toy continuity certainly states that Jazz is Prime's right hand man.

The Marvel Comics continuity showed various Autobots taking the leadership role: Prowl, Perceptor, Grimlock etc. - not to mention reinforcements from Cybertron such as Ultra Magnus and the Wreckers.

The cartoon continuity seemed to switch between Jazz and Prowl as being the second most dominant Autobots, although the Japanese version portrayed Meister (Jazz) as being the second in command, with the Japanese tech specs listing his function as Lt.Cmdr.
