I am by no means a pro. My chosen area of focus is anonymity and surviving forensic data analysis. But what little I know about "defacing" websites leads me to recommend that you begin by running a dictionary or brute force attack against password-protected pages. Yes, you'll use programs for that (Goldeneye, Brutus [Brutus also lets you attack FTP and Telnet accounts], WWWHack, etc.) but you'll gain a little more understanding about the concepts of cracking. Because cracking is one of two ways to "hack" a website.

The other way is to find an exploit. For this you'll need a vulnerability scanner. I also recommend reading articles in securityfocus. Ultimately, in order to understand how a server is run, you'll need to understand its operating system. In this endeavor, I recommend getting Linux if you can. PanZer might be able to add some information.
