Well, Ph0tog's gonna put her mind to this over the next few days, but, of course Irons is #1. Just anything about him in Season Two would need a lot of explaining. Or, as Ricky Ricardo would say, the writers have a "lot of 'splainin' to do."
But, also (and this is likely on a similar tangent) - at what point (if any) was someone going to realize that time had been skewed in the Season One finale?
I guess K.I. realized it in the Season Two premiere, and we see where that got _him_... ;)
So, I think that would need to be addressed. Pez would have to realize that it had happened on some level, that time had reversed, and then, equally on some level it would have to be explained to the viewer what really happened - alternate timeline? parallel universe? true re-wind? What?
Or, as Ph0tog! would have been happy to hear--still trapped in the grip of the Periculum, Pez _truly_ awakes from the trial (Season Two and the end of Season One having only occurred in the Periculum state), ready to confront the last of Season One a second time with more understanding, more knowledge. Forewarned, Forearmed.

Ph0tog! knows it's very Dallas, but still, the dream sequence can right a lot of wrongs...
