If you wheel hasn't fallen off yet, you're lucky. They could have left the lug nuts loose or cross threaded them, meaning that they can't be turned anymore but still aren't tight against your wheel. The real fun will come when they try to take them off and break your lugs. Had it happen to me at a Sears store some time ago.

The other possibilities are that the clown that installed the wheels ran the first lug nut super tight without tightening them uniformly. This will warp your brake rotors and cause your brake pedal to pulse up and down when you apply the brakes. Worst case is that it broke your brake rotor and that is what is clunking. Either way, the dolts at the store screwed you up.
