Probablemente sean iguales, pero en principio no es lo mismo, aunque sin duda serían archivos muy semejantes. Sin conocer exactamente este caso en particular, yo diría que el archivo .obj ó .hex puede contener información adicional al código objeto propiamente dicho (por ejemplo, comentarios, opciones para el programador, etc), y esa información adicional podría guardarse de diferentes maneras. Para estar seguro deberías consultar el manual del programador que uses, y de ser posible recompilar el código objeto a partir del código fuente.
