"Ashes in the Rain" starts with Nikita in charge of Section after letting Michael go and it seems like it was at the end of the Series... but very soon we realized that she is actually dreaming/allucinating due to a drug that David French injected her. Her personality is fragmenting so in order to save her, her memory has to be cleaned completely and Michael accepts that in order to save her... She returns to Section but does not remembers Michael nor anything form her past until Walter starts to tell her about how she used to be...

So what you described sounds very much like this story...
