Warren didn't just gun Buffy down at the start because he fancied himself a supervillain; he wanted a master plan and ray guns. To just shoot her would've lacked the glory. He'll shoot her now because he's desperate and losing it.
Warren couldn't just let Buffy die from the invisible ray because he had to keep the peace with his partners. Neither one wanted to be a murderer (at that point) and, had Warren overruled them, he might have lost his helping hands.
