You know, one could ask questions like that for just about any movie ever written, and for any given moment in history. Sometimes people don't think of everything. Perhaps the Republic has a law about bombarding planets that have foot soldiers on it.

Anyway, here is my attempt to give answers to your questions:
What happened to the ship that yoda used to get to the light saber battle? Wouldn't it have been able to shoot the Sith down?

It left so that it could carry troops to other places. Yoda was over-confident in his ability to stop Count Dooku. Yoda's over-confidence was his undoing.

Why didn't Obi Wan use the force to help Yoda move the column that was about to fall on him? Then maybe Yoda would have had time to stop the sith from escaping.

Because Obi-Wan failed his Concentration check, or else he felt he would be summoning the Force out of fear, which would lead to the Dark Side, so he refrained. Maybe he was out of Spell Points (Force points, I guess). He's not all powerful, you know. Perhaps he is so used to holding Anakin back that he has started holding himself back too.

Why wasn't there planetary bombardment from the republic's ships during the big battle? They could have at least shot at the star ships that were trying to escape.

Because that would have pissed off Yoda, because a lot of Republic troops would have been killed. Perhaps their targeting systems are not precise enough to just target the ships. Perhaps there is a Republic law forbidding the use of planetary bombardments. You may as well ask, "Why don't Jedi use guns?"
