When Mulder was missing and they brought Doggett in to try and find him, that is when they discovered the tombstone that he purchased. I don't remember them saying that he wanted to be buried in NC, but that doesn't mean it's not true. I've only seen those episodes once. But one thing I do remember is that Doggett shows Scully receipts and stuff proving that Mulder went to NC once a month. Doggett seemed to think it might lead to finding him, but as soon as Scully looked at the receipts she said, "Mulder's mother is buried in North Carolina. He was visiting her grave." She said it as though she knew, and wasn't just speculating. Now, I don't know why Mulder's mother was buried in North Carolina, that was never explained. But if his mother is buried in North Carolina, it would make some sense that he would want to be there as well.
