If I was RP I might be a little disapointed in that he had spent two years saving Scully, looking for Mulder and protecting William--all the while trying to figure out what happened to his son. He was only there in the finale in a pretty small part--trying to save or protect Mulder and Scully. He hasn't ever been acknowledged in the show for his persistence and dedication which was so emphasized as one characteristic of his persona.

In a sense, he and Mulder shared a common factor--they were looking for answers about a close family member. Unfortunately while they did find the answer, they lost their family members to some pretty gruesome circumstances.

As for William and Scully's altered reproductive system. Detoured was right when they didn't say she was impregated by the aliens. What was done to her was maybe too "medical" for those judicial baboons to understand but phrasing her abduction like this told them that some serious things had happened to her and the hint that she was barren was pretty obvious. They just didn't want to go there--especially since she had had William.
