in "Agua Mala" Dales told Mulder how lucky he was to have Scully for a partner and said something along the lines of "If I'd had someone like her to work with me, maybe things would have turned out better." I took this to mean Dales worked the X-Files alone. I guess it *could* mean he had a partner, but the guy was just a jerk. In any case, he never mentioned a partner.
I'm pretty sure they were shut down between the time Dales retired and Mulder reopened them. In some episode we saw a flashback of Mulder "discovering" the X-Files and he was pulling cobwebs off them, blowing dust out of the way, etc.
