you are both right, Kenamom and sam! We know M&S spent the night in the same hotel room during "Jose Chung" (although, alas, we also know she slept in the bed and he slept in the chair). It was pretty much assumed that they had to share the same hotel room (although we never found out if it had one bed or two) in "Rain King".
Two are less obvious.One is "Bad Blood" (despite the fact that Scully *TOLD* Mulder to get his own room, he didn't seem to do it; we saw him take off his shoes and shirt, then lie on the bed in "her" room and eat pizza). The other is the most recent episode, "Requiem" (after Scully came to Mulder's room, not feeling well, and they spooned up together, she seemed to fall asleep. There was no indication she ever went back to her own room.)
