Yes reasonably often in stage races. For example there were uphill ITTs in both the Dauphine and TdF in 2004 up Ventoux and Alpe d'Huez. The giro also has an uphill ITT this year. The Mt Fuji one sounds good, will generate plenty of publicity I'd think.
