Most paint programs displaying GIF or PCX files have an option called Color Table. If you start with an existing overlay then you can go into the color table and change the colors to the ones you want.

In Photoshop, the color table is a grid and all the colors in the leftmost row are transparent while all the colors in the topmost row are solid. Once you figure out how the color table in your program controls overlay color, you can have total control.

Also, it's best to create the overlay in 800x600 mode (or 1024x768 mode), and then scale it up or down to create the other overlays. You get the best detail that way.
