I don't think they changed the past. I believe they "wrote over history" as Skip put it in "Birthday" (Season Three, Ep. 11). W&H gave Connor some fake memories, like Dawn's, only he did exist as a human(?) before the spell.

I can't wait how this storyline will unfold next season, as Wesley's betrayal was direcly connected to Connor; besides, the kid still has a destiny to fulfil (killing Sahjhan).
