I am certain that it is not the controller chip. Here's why:

You mentioned that the other Joyport #1 works fine. This sounds like an isolated problem with Joyport #2 itself. Perhaps the connection or solder joints themselves have become worn, or decimated by static electricity (a surprisingly common problem).

In either case, I would recommend either purchasing another Commodore 64, or taking your existing machine into a Commodore Users Group for analysis and repair.
