Yes, Buckethead and Shawn have played together at least once (in addition to each commenting on each other's playing...speaking of which, I recall Buckethead saying that Shawn was the most efficient picker he had ever seen or words to that effect). The second-to-last show of H-L-S in the 1997 tour was live in NYC with the trio augmented by Buckethead. (This was just before Sipe left the band.) I know because I saw the trio's last show in Albany, NY and Shawn mentioned that they had jammed with Buckethead in NYC the week before...at which point I began kicking myself (and still haven't stopped...)
