As for the power window, be sure to check the fuse because there is a potential that you tripped it while installing if you didn't disconnect the negative battery terminal first.

As for the door allingment, you should be able to adjust the hinges accordingly. If you still need to push it a little to get it to catch, then I believe that you can loosen the latching loop that is on the body of the car (where the latch catches) and adjust that out to accept the new door.

As Glen stated, go slow. I had found that aligning doors and hoods can be more of a pain then working on most other aspects of the car.
