If you did not have any problems with your A/T prior to the swap, and the "S" light just started flashing afterwards, it is possible you may have missed connecting a sensor to the tranny. If you can pull the fault codes from the computer, we will have more information to help identify the specific problem.
Here is more background info to help you understand how. After reading this, re-read my previous post and see if you have enough info to pull the fault codes.

There are two computers in your Accord that are installed in the same box. It is mounted in the sloped floorboard, under the carpet on the passenger side.
The main computer is the ECU (Electronic Control Unit), which monitors and controls almost evertything (fuel injectors, ignition timing, emissions, idle, etc.).
Accords with automatic transmissions also have an A/T Control Unit which specifically controls the automatic transmission.
If a problem (or "fault") is detected by the A/T Control Unit, the "S" light will flash. A fault detected by the ECU will cause the "Check Engine" light to flash. This is each computers way of letting you know it has detected a problem.
Each computer stores its fault data in memory. You can get more information from each computer by shorting the test plug, and turning the ignition switch to "On", without starting the car. If any faults are stored, the A/T Control Unit will output each fault number by flashing a one or two digit "number code" with the "S" light. Single digits (1-9) produce short flashes, and two-digit codes produce a combination of long flashes (for 10) and short flashes (for single digits). For example, if two faults have been detected, Fault 4 and Fault 31, you would see four short flashes, a pause, three long flashes and one short flash, a pause, then it repeats. The ECU does the same thing, only it flashes the "Check Engine" light.
