Shouldn't damage it, but I'd check them when you get close to the end of their life. I would have gone with Honda pads. Honda's have finicky brakes, and the OEM pads are not that much more money if you buy them online.

I'd check with the store to make sure they gave you the right ones. "Will-Fit" manufacturers usually get the dimensional stuff correct - it's the materials they skimp on. It could be they gave you the wrong set - perhaps there is a difference between 2 dr and 4dr or L4 and V6, for example. Worth a double check....good luck, Glen
