If its not leaking I wouldn't do a thing to it. Just because your not using it doesn't mean you have to make it disappear from the roof. Just remove it's duct work underneath then when you do the roof later have it taken care of then. If you did need to repair where it was you should fix the hole in the roof deck then nail a piece of cap sheet down and torch over the repaired area.
