Ok, Matrix Freak, that's an extremely stupid, and flawed idea.

Now on to the original post.. the reason why you're confused with the machines needing a link with Smith or whatever is confusing because the original poster did a terible job of explaining it. I think it's obvious that in Revolutions Smith becomes as powerful as Neo, and seems to have found a way to transfer all his clone powers to one body.. I mean I find it hard to believe that all 10 million or whatever Smith clones are as powerful as Neo.

Anyway, Neo starts to lose the fight against Smith, and then Smith sort of jumps inside Neo, just like Neo did to Smith at the end of the first movie.. now the main Smith is inside Neo, so then the machines pull the plug on Neo, killing both Neo and Smith (and the clones).
