Here's what I think; "the problem is choice"- the machines didn't want the "systemic anomaly" to continue. They knew it was there, that people would escape the matrix because they wouldn't accept it, but that 99 percent of people unconsciously chose to STAY IN the matrix- freedom of choice. The war is over because the people who don't accept the matrix, who want to be freed, will be, and have a safe haven in Zion.
