Neo is in fact the savior- he saved the population of zion, and secured freedom for zion; a place where people who do not accept the matrix can go. As for the rest of them, they unconsciously choose to be plugged into the matrix - "ignorance is bliss" ring a bell?. Machines and humans are symbiotic, references to that are made throughout the movies (esp. in reloaded when the counselor takes him to the room w/ all the machines in zion..)
