THAT is an example of something complicated. It seems more plausible that, since the Architect started out the Matrix as some kind of paradise, that he would just have upgraded the simulation to improve it with info from each successive "One", but allow the simulation to continue running, just as Windows updates on the fly. Granted, you have to restart your computer, but things don't run back to zero, you don't lose all of the work you've done or the programs you've installed since you got your computer. And as advanced as they are, I am sure that the Machines do not use Windows, and so do not need to restart after an update.

In "How old is the Matrix" thread, I suggested that everything in our history took place within the Matrix. It may have started out with the Garden of Eden. Then Man was 'thrown out' into a world filled with evil and strife. When the new solution was implimented, the One's started showing up. Each time the One faced the Architect, he was given a choice. The first five chose to destroy Zion (because of their affinity for mankind) and pick some people from the Matrix to start a new Zion. But first, they would disseminate their code, or life experience, to the source in order to improve the realism of the Matrix.

Neo chose not to do this because his affinity for other humans was 'more specific' - he loved Trinity above all.

Agent Smith is like an anti-Neo and will take over enough of the programs in the Matrix to cause the system failure mentioned by the Architect. By not visiting the source, Neo has allowed Smith to flourish, and now Neo will have to face Smith to prevent the imminent crash.
