I don't think that they reboot the matrix. I think that it has run continuously, that it encompases all of recorded human history, and that the initial paradise corresponds to the Garden of Eden myth. Morpheus cannot know that the current appearance of the Matrix represents Earth in the year 1999 because no one can remember anything before the Matrix. He was told that story, and it had to have come from the machines at some point.

I really like the image of Moses or some great character from our history 'waking up' and having to learn how to use a computer from some ancient counterpart of Morpheus. My bet is he'd choose a MAC. (I'm a PC man)
